This PR fixes minor issues with multi-target extraction. It seems the bug with the File ids that were not updated when merging the file tables got (that's the bug I caught on Aeneas' side and that triggered this PR) independently caught by #1128, but this PR adds a corresponding unit test that exercises the issue.
