Refactor EE_DB class

Originally when it was made it, we made it keeping in mind only one table(`sites`) but as time passed we started adding more tables and patched EE_DB to accommodate them. This lead to a bit verbose and inelegant syntax(which felt wrong as well as was source of errors while development).

However since we're refactoring site-command it's good time to refactor EE_DB as well.
