The broken docs.nvidia.com links likely reflect a documentation restructuring or a project rename (the URLs still reference physicsnemo-core, which may have been reorganized or the hosted docs path may have changed). The relative GitHub link to gnn_layers could be broken if that directory was moved or renamed during a recent refactor — checking git log --follow on the path physicsnemo/models/gnn_layers would confirm whether it still exists at that location. The fix would involve updating README.md with the correct paths: valid relative links for any relocated source directories, and the current canonical URLs for the external docs pages (which may now live under a different base path or have been merged into a different section of the NVIDIA docs site).
