Our group is finding a use to define multiple layers per metadata. These layers would be variations on the same source. It would save us from requiring a 1:1 layer:metadata configuration.
What does work is if the WMS layer id specified in the metadata is comma seperated. THis is fine for combinations like for example: wind_speed,wind_direction. This passes the rule because only one set of OGC:WMS layers are defined.
But in other cases where we may have a couple different plots on the same source, it would be helpful to only have to define and describe the source once in metadata.
